I was planning on running a breather on the air pump port (the 6 " pipe coming off the engine under the distributor) and pulling through a PCV valve at the cam cover vent Via the carb. 2 different people have told me this is a big NoNo, why MUST the scavenge air flow from top to bottom? The factory setup had the PCV valve on the lower tube you mention and the filtered air into the crankcase went into the engine via the cam cover. Maybe there's some kind of air flow deisgned into the crankcase itself? On my race engine I just ran hoses from both into a big, vented catch can.
