Marking low spots

I know that it may sound like a dumb question, but

After you have applied your first coat of primer (ppg), and you stand back looking at what you have accomplished. You begin to notice some low spots that need to be filled. And there are a few. Does it matter what kind of utensil used to mark the low spots? A pencil maybe?

I want to be able to mark all of the spots while going over the body with a light so I can apply a polyester based filler and not worry about the circles bleeding through later.
