What does your voltage drop to? if your voltage drops beyond a certain amount two things can happen. If your battery voltage correction map is not setup correctly, you can lean out since the injector won't open as fast with lower voltage. The other, is due to the extra load because of the alternator engaging. If you do not have an idle control valve setup, your idle will drop down too far and kill the engine. You can either use an idle up solonoid or adjust your throttle body stop to have your car idle a little higher. Also to stabilize your idle, you can play with your ignition advance. advancing ignition usually increases idle speed for the same conditions, and retarding does the opposite. You can advance the timing in bars 3,4,5 in the 500rpm range and retard the the same bars in 1000rpm to stabilize the idle in between those two ranges.

Hope this helps.
