Why is #6 lower than #1 at TDC?

Here is a picture of the piston set BEFORE re installation into the block:

Here is the problem assembly (swapped into #1 hole as sugeested by jt1) where the problem followed the assembly and not the crank location.

Since a penny is about 1.5mm then I was guessing that it's about 2mm "short" after installation:

Here is a picture from slightly askew to see the curvature a bit better than straight on:

Here is a picture of the problem assembly (left) beside the "spare" rod (right) that I will be harvesting from a long forgotten short block I had stuffed under another workbench:
